Unless they are plumbed together treat them as the different systems that they are.For those with companion nanos to their main display tanks: do you maintain it as an entirely separate system? Or can you WC from the main tank into the nano assuming params are good? Not planning anything for a few months.
I pop mine in the tank with no ill effect. Maybe i got lucky.I usually have pulled them out of the tank and carefully removed them whole with tweezers without popping the bubbles if possible.
Emerald crabs also work to some extent, but manual removal before they spread is the best way. I tend to like female ones as they (anecdotally) seem to be less aggressive.

@krFYI, if you do continue using fluconazole, know that there are many reefers that have used 4x the dose of fluconazole recommended for the purpose of taking care of bubble algae with no ill effects. I have done so myself a couple of times.
From what I have read it seems to knock it back but unless the cause of GHA is addressed, it will come back.@kr
